All that stuff is stored in your home folder, not with the application. The physical location of the application is unimportant.
Will it just work because it's a Mac or will I have move them over to the startup disk?
It'll just work, because it's a Mac. The one thing is that with the default apps that come with OS X, you probably want to leave them in their default locations, because Software Update has a somewhat flimsy track record of updating apps that have moved. Third-party apps, though, can go anywhere.
