Can I update to 10.0.1 and then to 10.0.3 (with the combined 10.0.2 and 10.0.3 update Apple posted as they released 0.3)?
Or is it a bad thing to do knowing I run the server?

If you are using OS X Server v10.0.0, you don't need to upgrade anything but QTSS and the MySQL fix, both of which are accessible from Software Update. All of the previous OS X updates are included with OSXS v10, just look in /Library/Receipts and you'll see all of that stuff!
