The comments on the news article were all so unhappy about the complete lack of upgrade options from either OSXS 1.x or ASIP 6.x, so here we are..

First off: I won't buy this product at $999, but I am thinking right now that I would upgrade my ASIP 6 50-user license for, say, $499-599. How should I contact Apple and effectively voice my concerns?

$400 extra for an unlimited license of a new OS seems like a much better deal to me.. I can't see what the problem is. Apple isn't going to facilitate people sticking with OS X 1.2.

Its an entirely different product anyway. I'm 99% sure you'll probably have to reformat and start over to install it, so its not really an upgrade.

It's also been almost 2 years.
