Does it do anything funny with Themes and icons (specifically CandyBar)?

When I run CandyBar, it says that I'm using an unsupported OS, so I cannot change anything.

I wouldn't worry about it too much. Panic/IconFactory have an excellent record of keeping pace with the OS X updates. I think we'll probably see CandyBar v1.5.2 become available later today; tomorrow latest.

Anyway, the reason for posting is because I think I screwed my theme...
While downloading the 10.2.6 update via SU, I forgot to restore Aqua.
So before it finished, I quickly ran ThemeChanger and restored Aqua.
But when I rebooted, the login screen is Milk's!
Help...

Have you tried AquaFix yet? If you're messing with themes, this app will quickly become your new best friend.
