Has anyone else had any problems with trying to remove themes from shapeshifter pref pane? I had jaguar themes imported the first time I ran it. But then I updated to Panther and deleted all my old Jag themes from Library/Themes. Then I went back to shapeshifter and removed all the old themes from the list one by one. I even deleted user and system cache after that. But after a restart, I opened up SS, and the themes were still there! How do I get rid of them?! Where is SS storing them?

Ya I found that they like to stick, especially if they are in the Themes folder. I found deleting the cache worked for me after deleting them from the Themes folder (the system prefs have to be closed).
The add remove themes system needs to be tweaked I think, if they worked like pref panes that would be the best. Like double clicking the theme would copy the theme to the themes folder, and you could then delete the original if you want.

do a search for 'shapeshifter' with the find function in the finder file menu.
throw out all the bits and pieces scattered over your hard drive.

While there does appear to be a problem with deleting themes from ShapeShifter's prefpane, I'm not sure that deleting everything on your hard drive is the answer! Simply deleting com.unsanity.shapeshifter.prefpane.plist seems to work. Then it will only find themes currently located in ~/Library/Themes the next time you run the prefpane.

This is caused by a bug in ShapeShifter 1.0 that prevents themes from being removed if they've been moved to a different location since ShapeShifter first became aware of them. The fix, as dws correctly noted, it to delete <Your Home Directory>/Library/Preferences/com.unsanity.shapeshifter.prefPane.plist and then relaunch System Prefs. This issue has been fixed for 1.0.1, btw.

I've just been installing my themes the old fashioned way, and I have no problems that way.
