Shapeshifter Suddenly Not Playing Nice

Hmm. I just decided to change my theme. So I apply it with Shapeshifter, same old same old. I go to start up Safari and it tells me something about it had been upgraded (I did just download 1.2) and that everything went back to Aqua and to redo my theme in Shapeshifter. So I go to do that, and well, Finder, Safari, and Mail are still Aqua. But Sys Prefs and the Dock will use the theme. So I went ahead and just made everything Aqua. But.. yeah WTF happened? Recently I have: downloaded Safari 1.2, installed PithHelmet, installed SafariButtons but then deleted it, and I think that's it. I want my Shapeshifter back so please help me.
(I don't know how to repair permissions or delete prefs or any of that good stuff. I don't know if that's a solution or not, but..)

Repair Permissions is an option from the Disk Utility Program (you'll find it in your Utilities folder). Here's my MO on system updates : - - Open SS and set Aqua Default theme & icons
- log out/in
- Repair Permissions
- do update
- Repair Permissions
- Open SS and set custom theme & icons
- log out/in
Preferences are in your User's library (com.unsanity.shapeshifter…), as are Caches.
Instead of just trashing them, it's sometimes safer to create a temp folder on the desktop and drag them in there, log out/in, and have new prefs created. You'll need to redo some settings (sometimes incl. serial numbers) but in case of an emergency you can place the old ones back.
Another trick that sometimes helps is to start your mac holding Option-Cmd-P-R, only to release them after you've heard the startup chime for the 3rd time. This is known as zapping the PRAM.
I'm not a real mac doctor, so you might want to wait what others have to say on the matter. I sure hope you get things sorted out.

Repairing premissions.. ha. That's not gonna work.
What I would do. Is apply regular aqua, reapply the old theme, then reboot.
Premissions? Not gonna help that's just an answer people like to give because they don't know what else to say. And I have absolutely no idea with resetting your PRAM is gonna dfo for a shape shifter problem.

Thank you Gerrit and Ben! I actually searched around the forums a bit and found this which seemed to be my problem since I just updated Safari. I followed Smeger's directions and I'm back up and running with FatalE Plum now! Gerrit, I will keep your list in mind next time I upgrade anything. Thanks again!

Damn it, I thought this bug was fixed!
For the record, the link that webcookie found is still the definitive fix.
ShapeShifter doesn't do anything as any other user, so it should never cause any permissions problems. And it doesn't affect anything in PRAM, so zapping PRAM shouldn't have any effect.
