I realise that the drive should show up in the Profiler even if there's no CD in the drive, but I'm stumped as to what to do now.... I've never heard of nothing...

Be careful.... I've just heard that the new 10.3.2 update from Apple stops proper use of upgraded SuperDrives (there were mods to get a non-shipped SuperDrive to work, but this upgrade wipes these)....
