Apple Mail- Folders within the Inbox

I've used Apple Mail for years but struggled so long with the folder structure. I would love for my multiple "Mailboxes" (folders) to go under the Inbox like such:
The reason being when I create new mailboxes they go to a completely separate heading under that e-mail address. So when my searches in Apple Mail are not comprehensive, as it'll often search the Inbox without searching the other Mailboxes. This is such a simple feature yet my web searches have proved fruitless. I've also contacted my ISP Host Gator but recommend that I ask Apple or search the internet. Any help would be much appreciated!

Are you using IMAP ?
With my Email provider, this works as long as I leave the IMAP Path Prefix field empty in Preferences - Accounts - Advanced.
However, upon starting Apple Mail, it will repeatedly prompt you and ask if it should "fix" this. The fix will put "INBOX" in the IMAP Path Prefix field, and then not show the folders underneath your INBOX, just as you have it today.

Great info!
So now I have a bunch of folder underneath including:
Deleted Messages
Drafts
Junk
Sent Messages
Trash
How can I have Drafts go to Drafts and Sent Messages go to Sent area (paper airplane) etc? I've been told to use "Use this mailbox for" before, but it always seems to be greyed out. Thanks.

"Use this mailbox for" should still work, even when you remove the "INBOX" from he IMAP Path Prefix field.
Maybe restart Apple Mail and see if it's still greyed out.

OK, I'm a retard :-p
I just realized after all this time that during a search there is a button for "All Mailboxes" that finds mail even if it's under the globe folders. Even though I have the folders underneath the Inbox, if I search just that Inbox it doesn't show up. So in the end, perhaps having the folders underneath is not that beneficial...

The correct IMAP behavior is for your folder to be subfolders of the main Inbox folder. The OS X Mail behavior of automatically trying to "help" by setting the IMAP path prefix to "INBOX" is wrong. Like turtle says, deleting it will fix this.
OS X Mail does a number of pretty unusual things. Great interface, shoddy IMAP client.
