Pop-ups are starting to sneak through the Safari pop-up blocker for me when I browse more often... Anyone having the same issue?

Popups that come through are probably either initiated by Flash, or they are Flash pseudo-windows.

I couldn't think of a technical way to prevent them.

Me too! Ever since I installed the OSX 10.3.8 combo updater, I noticed that on rare occasions (maybe three times) pop-ups were getting through my Safari's pop-up blocker.
But rarely though. Strange, eh?

Popups work through a particular JavaScript call known "window.open()". The first pop-up blockers simply caused every call to window.open() to fail.

However, it became apparent that many sites actually used window.open() in a legitimate manner. It's very useful for many Web-based applications where you want to work on a particular item without changing it (spellcheckers being a popular example). There's even one site out there which has created a Clippy-like "assistant" for Web forms. These early popup blockers would ruin such apps; it was a case of throwing the baby out with the bathwater. Therefore, a new form of pop-up blocker was created: one which only allowed calls to window.open() if they were the direct result of clicking a link. I think OmniWeb may have been the first to do it this way, but the other browsers soon followed suit.

The problem is that pop-up vendors are starting to get smarter. For example, there are now techniques which attach pop-ups to links, so that when the link is clicked it'll work normally, except that it will also pop up a window. Because pop-up blockers let these calls through, they neatly sidestep the blocker.
