Happens to me too...donno what to do about it.
Just replace it everytime before you apply new icons

I've assumed you guys have tried logging out and in and perhaps even restarting, so you could always try deleting your dock preferences cache

library>caches>com.apple.dock.iconcache.501

restart

Anybody else having stability issues with APE and Shapeshifter, especially on Intel Macs? I had rosetta apps not launching and printing failures from Quark, strange crashes, etc... I am running Shapeshifter 2.4 and APE 2.0.2. After disabling these my quadcore is very stable.

Anyone else having stability issues??
