Format mac iPod to solve weird issues?

Ok, so I've got this mac formatted ipod for about a year now, but having sold my Dual G4 recently -in anticipation for either new desktops or laptops- I'm left with using it on my pc @ work (Win2k Pro SP3) using Macdrive (5.0.13). Now this really confusing thing happened the other day whilst copying some stuff into the ipod from the pc, battery ran out (USB) and upon charging it and reconnecting it I realised I couldn't copy anything into it cause it always gives me a "cyclic redundancy check error"! In refreshing the containts of the directory after getting this error some of the folders appear to be missing, but in disconnecting the pod and connecting it back again, everything appears to be intact and in working order, only left behind with a version of the file/s attempted to copy weighing a mere 0 kb...

My reluctancy lies to the fact that -since I can't see new systems coming anytime soon- I will probably have to reformat the thing in order to migigate this issue. Now obviously I am doing this on a pc, is there really a fast and effective way of doing so, or do I need to follow a specific procedure to maintain compatibility with the mac platform in the future (ie in terms of accessing it through iTunes). And havind done so (formatted it in a windows machine), can I format it on a mac again when one becomes available?
