My all-time favorite video game song is Terra from Final Fantasy 3.
The songs from Super Smash Bros: Melee ain't bad either (The Zelda Temple song is my favorite from there).
To Zanarkand is a nice song from the FFX OST.
I'm starting to like Longfall from FFXI. I haven't listened to any of the other songs from that soundtrack, but whatever.
I like the Starcraft music too, but that's only because I've played the game so damn much that when I hear the music I start thinking strategically.

Ocarina of Time's music is quite awesome. EA's recent games usually have some pretty good tunes, as well, with all sorts of popular/techno/funky music playing in the background of menus.
Actually, come to think of it, I know my favorite music of all time: EA Sports' FIFA International Soccer for SNES, the funkiest music ever in a sports game.

Terra's theme from Final Fantasy VI is indeed awesome, in all of its incarnations (orchestral, piano, vocal...) Also, I love the Hymn of the Faythe from FFX.

The Medal of Honour series have excellent music. Very atmospheric. Interesting that what they were obviously aiming for was not to make you feel like you're actually in WW2 (otherwise there wouldnt be music, just background noises), but that you're "inside" a war film. And it works very effectively.

I like the music from many of the games mentioned. Here are a few others...
Mega Man 2. Best music in the whole series; only MMX3's music even comes close. In particular, the first two Dr. Wily stages, Wood Man's stage, and Quick Man's stage.
Final Fantasy 4 (FF2 in the US). Best final-boss music I've ever heard.
Marvel vs. Capcom 1. In particular, the themes for Jin, Captain America, and Roll (Roll's ending music as well).
Stage 6 of Contra (Energy Zone, the one with all the flamethrowers). Nuff said.
Castlevania: Symphony of the Night (aka Dracula X: Nocturne in the Moonlight). Especially the theme for the Skeleton Leader (sorry, PSX fans; this one is only on the Saturn version). "Bloody Tears, 2nd remix" is that the Saturn's sound test calls it.
By the way, of you go to remix.overclocked.org, check out the Zelda section for The Single Wrongest Video Game Remix Ever Made. Trust me, you will know this one when you see it.
http://www.vgmusic.com has game music for just about everything. Most of it is in MIDI format. You may find it best to use a dedicated MIDI player rather than QuickTime, though; QT can play them, but many dedicated players sound better.

i can't believe no one has mentioned Myth!
the soundtracks to Myth and Myth II were quite good by the standards of some TV shows and movies, much less computer games. They added a huge quantity of atmosphere (gloomy) to the games. And of course the NIN tracks from Quake I are outstanding.
