I backup my documents folder, music, pictures etc now using mac's backup program onto an external HD. If I upgrade, should I just do a clean install and just put my files back on there (then of course my apps separately)? Of course, this means I'd have to use backup again or will it know the archive files on the external drive just fine?

I don't know if this answers your question, but you can do a clean install and then copy your files over from the external drive. The files will remain on the external drive, and be copied to the computer.
