Help with the total Mac email solution

I've been working on the total Mac server for a while now and weaning myself from .mac. I've almost got everything set, but I'm having a small problem. Not a showstopper, but annoying.

I am running postfix at home, with the IMAP server option, and have set up the Mail.app on my iBook to access this email. However, the mailbox list has a number of folders named, "WHATEVER.mbox". Each one has a number of "folders" in it, and the one named mbox has the actual emails.

Can I organize these better, or will it mess up the IMAP server somehow?
