With the new Mac OS online updater, does anyone know if I'll run into a problem using one OS 9 CD to install the OS on multiple Macs? We purchase a license for each machine, but I don't want to have to track 50+ OS discs, one for each Mac in the company. Anyone know if the online OS updater will read some kind of unique serial number?

This is not an issue with Mac OS 9... you can use the CD on as many Macs in a network as you like.
