I've been noticing that it has become popular to say "that" in the wrong place in a sentence, as in "roger that", or "true that" etc.
How did this start? And why is it so popular (at least it seems that way)? Is it like that "teh" thing?

Yeah, the word 'that' is relatively new. Stuff like that annoys me. Better than in the old days when the word 'that' wasn't invented yet. THAT was tough!

Not sure if you're trying to be funny here, if so - LOL!
But I'm reffering to the specific "mis"? use of "that". For example when somebody says "true that" instead of "that's true"...
Or am I missing something here?

"Roger that" is jargon intended to be somewhat more complete than simply saying "roger" (indicating receipt of a message). "True that" and its derivatives are simply minor vocal gymnastics that have an interesting sound.
What I notice most is the real misuse of "that" in places where "which" is more appropriate. This sort of thing seems to indicate cutting class in ELEMENTARY English classes.

I'm pretty sure it's just a shortening of "true, that is," like how Yoda talks. "Roger that" is just old radio talk for "I copy that transmission."

Yep: "True dat" makes much more sense if you punctuate it correctly.
"True, that."
Yes, it's a sentence fragment, but it's sort of a musing agreement.
