Using Screenshots of Apple Applications in a Paper

I am writing a paper that somewhat relates to one of Apple's applications, for publication. It would be useful if I could include a breakdown and analysis of the interface in the form of an annotated screenshot. Does one have to obtain permission from Apple to use such images?

People do this all the time with blogs. However my suspicion is that, yes, I would have to have permission from Apple as I would be publishing material that is under copyright. Would Apple public relations be the appropriate people to contact?

Even if it *were* copyrighted, which it's not (you're creating the image using tools you've licensed), fair use includes use of copyrighted material within the context of scientific research papers.

The screenshot would be that of the application's GUI, and would include little of my own material.

You should be fine; be sure to check the journal's artwork requirements (says the fellow who had to resend two figures yesterday for an accepted article).
