I want to do a fresh install of the OSX but don't want to lose my applications and stuff? How do I do it?

Do an Archive and Install
it's one of the options when you run the install CD

make sure not to check preserve user settings.

you said you did not want to keep anything but your applications. this will get rid of everything but pretty much your apps. it will be moved to a folder which you can bring out as you need it.
