If it's really a preference file and you delete it, the program that made it will make another if it needs it.
If it's not a preference file, and you don't know what put it there, I'd move it somewhere else (or just stuff it) and see if it returns or some application asks for it.
If nothing goes looking for it for a couple of days, I'd then trash it.
