Situation:
Hello, I am running OS9 on my desktop Mac for Final Cut Pro running hardware that only supports OS9 and Quicktime 5. I'd like to install OSX Jaguar, but still be able to boot up in OS9 in it's current (before upgrade) status.

Question:
Can I upgrade to OSX, but still be able to boot up in OS9 running Quicktime 5 with all my current configurations? OSX will install Quicktime 6 by defalut, will this leave my OS9 Quicktime alone?

Yes. You can have both systems and Quicktimes on there.
