Can't convert a Blu-ray stream

I've been able to convert 2 of the 3 streams on a Blu-ray disc, but I can't get the last stream to convert. I used MakeMKV to backup the disc and Handbrake to convert the files using the iPod preset. Handbrake tells me that no valid source is found when I attempt to convert the last stream, yet I can open and play it in QuickTime. I've tried MKVtools , which also gives me an error, as well as tsMuxeR, which wasn't able to give me something useable either.
What seems strange to me is that I was able to convert the rest of the disc using the same settings that don't work for the last stream. Any suggestions?

Try the HandBrake nightly, they've fixed a lot of Blu-ray things since 0.9.4. If that doesn't work, post the complete activity log.

Looking at the log now, is it because the VC1 has interlaced frames?

Correct, there's no open source interlaced VC1 decoder.
