My iPhone was quite slow and I read somewhere that it could be a good idea to solve that problem with a backup and restore...
Well, it backed up for quite a long time and then restored everything for another very long time....and afterwards I had to find out that all my apps which I bought in the last few weeks have been completely erased!!!!?!?!?!?!?!

What could have gone wrong here?

Never had that one. Look at your iTunes purchase history to see which apps you bought and go download them again - once you click "Buy app" it will tell you that you've already bought it (and that you can download it for free).

The apps mustn't have synced properly.

Is the "Sync Applications" box ticked in your iPhone prefs?

Yes, the "sync Applications" box is ticked and every app I have in iTunes synced ok...but quite a lot of apps I bought in the last few weeks are not in iTunes either!
I now downloaded the most important ones again (I checked my app store history) but it was also quite weird that at least one app (Roadee) didn't even show up in the history...didn't have to pay again though!
Most is well now!
