How to best organize your filesystem in OS X (theories, ideas..)

I'm having some trouble finding a good way to organize my filesystem in OS X. I'm all in for organizing it in a hierarchical way with folders and subfolders.

For instance, where should you put your work/school projects? For me it seems logical to put them in a folder called Projects inside your ~/Documents folder. But the way it seems as OS X is designed, other applications will also use your ~/Documents folder so it will be cluttered up with other folders mixed with your own folders. So it doesn't seem as a good idea to me.

How do you people organize your files in OS X?

I do by function and type. My photoshop files are in a folder within my documents folder and I have folders by project with then. The same can be said for documents, spreadsheets, dreamweaver projects.

I keep everything on the desktop in folders called:

*Desktop Clutter <-- Contains everything that would be on the desktop.
*Document Tray <-- Where things go when I am done. My Documents folder I guess.
*School Related <-- My school things for quick access.
*Outbox <-- Docs I need to send out
*Inbox <-- Docs I need to read or process.

I use a lot of icons from interfacelift.com and these: Ivey's Icons

Photos are in the iPhoto library in my user folder.
Music (including iTunes) and Videos are on an external because they would fill up the MacBook HD 3 times over.
