Anyone know if it fixes the issue where the file disappears from the iPod if you tag it as a TV show?

If you use Lostify or vID Infiltr8 you can designate a file as a tv show and it will show up on your iPod. Make sure to fill out the all important season field.
edit: I did think Apple crippled the iPod and iTunes intentionally so to make it harder for you to play your own videos. Still not fixed.

I just installed it, and it doesn't appear to fix the inability to repair permissions on 10.3.9.

It does suck that you cant keep the videos you tagged as tv shows.
did anyone else have a problem with videos not getting updated after you added the paris hilton sex tape??

Isn't this due to Disk Utility's inability to grok Universal Binaries? I think you're waiting for an update to DU, not iTunes, to fix this...
