How can I manually remove shortcuts from the Startup folder?

This is a Mac OS X forum, so I'm going to assume you mean the Mac equivalent, which are called Login Items.

You go to System Preferences (Under the Apple Menu at the top of the screen), then go to the Accounts panel. Once you're there, to the "Login Items" tab, and you should be able to remove any normally defined startup items.
