More specifically, the entire ATA bus isn't there...in Apple System Profiler...I was going to run disk repair, but I can't use the optical drive...Is there anything I can do short of bringing it in to Apple? It's still under warrenty, so I don't worry about that. Any help you can give me is greatly appreciated.

Have you had your mac on sleepmode? if so do a reboot your Combo Drive should appear after a reboot.

I got a MDD G4 with superdrive and a Philips CD in the second bay. After I put the computer to sleep the drive in the second bay always dissapear. And it always appears again after a reboot.
