I have a university email, home ISP email, and a Gmail account. If I use the "Get mail from other accounts: (Download mail using POP3)" feature on Gmail to intake the university and ISP email and then use the Gmail IMAP service to sync with the Mail app on my Mac, will it sync all of those emails with my computer or just the the Gmail emails? I want to be able to have control over all my email from two places: Gmail and the Mail app on my Mac. Thanks.

If you access your GMail mail via IMAP using a desktop client such as OS X, you will see the exact same messages that you'd see through the GMail web interface. There is no syncing involved.
