All normal. Permissions repair was highly overrated by those transitioning from the classic Mac OS. People found in permissions repair a feel good substitute for the desktop database rebuild procedure that we used to often engage in. As the years have gone by, people have become less concerned with permissions. Anyway, permissions have precious little (if anything) to do with Spotlight. If Spotlight is misbehaving the first remedy is to rebuild its database, which you can figure out by googling.

They're not glitches, per se. The thing is, there's no such thing as "correct permissions" or "broken permissions."

In most of the examples you gave, the permissions aren't even different. RP is just spazzing out because it didn't expect the files to be symbolic links. In general, you don't need to worry about things that RP logs, and you also don't need to run RP regularly - it's pretty much only needed if you're experiencing some sort of problem that you suspect may be permissions-related.

I've never run RP, never seen the need for it.

There was a thing with printers not working properly back in 10.3.x due to munged permissions.

You had to manually change permissions on the Printer Utility to be able to fix it, IIRC.

Oh, every once in a while you see one. Usually it's the result of someone tinkering around with the permissions and getting things messed up. I'm pretty sure that at some time someone posted on here that his parent or some other relative had decided that he ought to be the owner of everything on the disk, so he changed the owner of the root of the drive to himself, and did it recursively so it changed everything else on the system, which caused the system not to boot.

It's not a very common occurrence, though.

VISE Installers back in the early days of OS X had a nasty habit of setting the permissions on my /Applications folder to read-only necessitating a permissions repair. That used to happen quite frequently for me. Thankfully nobody appears to be using them anymore.
