First, update to ShapeShifter 2.0.1 if you haven't already www.unsanity.com. Go back into ShapeShifter and reapply your theme. You may need to apply the defaults and then apply the theme. Everything should be back to normal after that.

Same here. iTunes 4.7.1 has broken Shapeshifter 2.0.1. Can't apply themes - Finder and most apps default to Aqua. I've reapplied and restarted numerous times after going back to default Aqua and then reapplying themes.

Permissions repair etc. don't help.

Did you try this?

If you've installed the new iTunes 4.7, you'll find that many of your apps have reverted to Aqua. Here's the fix:

1. Launch Terminal. It's located in /Applications/Utilities
2. Enter the following command:
defaults delete com.unsanity.shapeshifter CustomSettings
