Menu Clock not Working after Security Update

I installed the security update last night and, recalling my problems with the last system update, made sure all my applications were shut down. Alas, problems galare.

First off iTunes gets the spinning color wheel of death and can't even be Force Quit. It shows up with a ps -aux but not in the Process Viewer. Rebooting doesn't help. It brings up the window and then spinner.

Also, all of my menu extras stopped working except for iKey and WeatherPop. When I go to pref panes and try to set the clock to appear, in the console window I get the message

System Preferences[1287] Could not locate Clock Menu Extra at /System/Library/CoreServices/Menu Extras/Clock.menu

I go to that directory, and there is indeed a Clock.menu file. I tried restoring that file from a backup I have of my system and the problem remains.

It is very very weird. Any hints?

That's weird, I rebooted after copying that Clock.menu file and now everything is back to normal. I'd rebooted about a half dozen times before. I don't know why it worked this time unless that one file was corrupt and was somehow screwing up an awful lot of applications.

Weird.

Sounds like a permissions problem to me. Just a hunch.

Except that the first thing I did is fixed permissions and rebooted. Further I checked the permissions for Clock.menu and they were fine.
