There's only one 9800 Pro SE Mac, and it has ADC. I don't know why they're listing VGA in the specs on both those links.

correct, and note that the one with an ADC port will not work in a G4.

The amazon price (via Office Depot) is about the same as it costs to upgrade a G5 to the 9800 on Apple's website. I've been reluctant to do a BTO because of Apple's restrictive return policy (i.e., no returns on BTOs). But with this price, I could buy a stock G5 and the 9800 gfx card separately. No hassles then if the G5 turns out to be a lemon, which seems a nontrivial consideration given what I've been reading on this forum.

Is the SE edition an 8x AGP card or no? I thought the BTO card was 8x and the retail was 4x I may be mistaken but please let me know.

The G5-only 256MB Special Edition is an 8x AGP Pro card. It has DVI and ADC ports.
The (non-special edition) retail 9800 Pro works in any Mac with an AGP slot; it runs at 2x or 4x only (even in a G5). Its has DVI and VGA ports.
The SE is only very slightly faster for some functions due to the 8x bus.
The OEM Apple 9800 Pro 128MB option (DVI and ADC) runs at 8x. The 9800XT from Apple likewise is an 8x AGP Pro card and works only in a G5.

The XT is a bit faster than the SE.
This link at Bare Feats compares the 9800XT vs. the other available G5 graphic cards.
Summary:
As anticipated, the performance difference is slight between the Radeon 9800 XT (CTO option on G5 Power Macs) and the Radeon 9800 Pro SE (retail option for G5 Power Macs). The implication is that if you bought your G5 with a 9600 XT or lesser card, you can "up your game" with the Radeon 9800 Pro SE, since the 9800 XT isn't available as an aftermarket option (at this time).
An interesting advantage of the 9800 Pro SE over the XT is the fact that its heatsink doesn't encroach on the PCI-X slot next to it.
You'll notice that the G5/2.0GHz MP with the 9800 SE beats the G5/2.5GHz MP with the 9600 XT -- at least in the three tests we featured. Food for thought.

The 9800XT is also supposed to be a lot quieter because it has a different fan (a Verax style fan).
Some of the resellers can do a BTO and probably give you a little better price than Apple. Expercom for example has the DP 2.0 with 9800XT for $2779.
