I am having an odd issue that any movies or TV shows that I have purchased through the iTMS will not sync with my Apple TV. I am able to sync purchased music, music videos. Also I am able to sync any videos I have encoded myself.
When I set up the Apple TV to sync a downloaded video (clicking Apply then Sync), the rotating Sync bar appears in the display (like it does before a sync) and then the Apple logo appears. For some reason it seems the Apple TV does not believe there is anything to sync when there clearly is.
I am able to stream these videos through the Apple TV, but that isn't more than a short term solution.

Any ideas on how to resolve the issue?

If you go to your Apple TV options inside of iTunes and click on the Movies tab. Have you changed the settings there? If I remember correctly they were set to only sync unwatched movies, or something like that.

Try play around there and make it sync everything.

So I think I have finally figured it out. Even if you tell the Apple TV in the movies or TV show tabs to sync everything it will only sync files that have been checked.
This is obviously going to be a huge problem next time I sync my iPod. I use the check boxes to manage what can fit onto my iPod. Now that I have to check all of these video files to transfer them to the Apple TV, my iPod is not going to be happy.

I think that the iPod has its own tabs in iTunes, no?

Although there is an option not to copy unchecked items to the iPod, the check boxes next to songs in iTunes are not meant to be used solely for this purpose. You should only uncheck a song if you want to keep it in your library but for some reason don't want it to be played (unchecked songs are skipped in playlists and during shuffling). If you want to manage which songs go on to your iPod, there are many other (better) ways to do it, such as making playlists containing only the songs you want on the iPod.
