I created a new library and imported my Aperture library from my external hard drive. However, the new library is much smaller in size and has a little badge on every photo that says the files are "referenced". How do I correctly import my library to a new library without using referenced files?

In the import dialog, be sure to choose "In the Aperture Library" from the "Store Files:" pulldown menu.
