Problems with Java Plugin Settings in /Applications/Utilities

I am having problems with Java:
(1) Java Preferences utility in /Applications/Utilities/Java/J2SE 5.0 opens as a blank grey window.
(2) Java 1.4.2 Plugin Settings utility in /Applications/Utilities/Java opens with all except one tabs missing and with buttons truncated on sides. Window does not respond to clicking on any checkboxes or buttons.
(3) Cleaning caches with OnyX, reinstalling Java, repairing permissions, and reinstalling 10.4.4 Combo did not help.
(4) This problem is gone if I create and use a new user account, but this is not a simple solution.
Any suggestions what's wrong and what else I should try? Thanks.

The problem solved - by deleting three files in ~/Library/Preferences:
Java Plugin certificates 1.3.1_16
java.awt.im.plist
java.plist

I seem to have a similar issue.
Deleting these files from my ~/Library/Preferences didn't fix it for me:
Java Plugin certificates 1.3.1_16
java.awt.im.plist
java.plist (I didn't have this file)
Any other ideas?
The Java Preferences works for other user accounts, just not mine
The main reason I want this to work is so I can use Limewire again...

I can think only of this:
(1) Move your entire ~/Library/Preferences folder to the desktop.
(2) Try Limewire, should work now. Quit it.
(3) Move a group of preference files from the old "Preferences" folder on the desktop to an automatically created new "Preferences" folder in ~/Library. Test Limewire again, if OK, then quit it and
(4) Continue repeating (3) until you identify a group of pref. files that breaks Limewire. After this,
(5) Test pref. files from this culprit group of pref. files one by one. Delete this pref. file.
Tedious, but the only one way I can think of now.
