Now here's something interesting:

I was looking for a PDF file of a newspaper article that mentioned me. So I typed in my own name into Leo's Spotlight. Found the article. But it also found every single e-mail I've ever sent or received since I first bought my first Mac in early 2006. (This is my second mini, and I moved from the G4 to the 1.83, then from 10.4 to 10.5) E-mails I've deleted from Mail a looooooong time ago, junk mail that was deleted automatically or manually...everything!

WTF?

So when you get spotlight to show the containing folder, where is it?

So the messages are still in the mail box folder? Not mail's trash? Do they show up in mail when you look in that folder?

Yes, they've been deleted from Mail a long time ago, yet they still show up in Finder through a spotlight search and can be opened and read with both Mail and Quick Look. And I've only got POP/SMTP account, btw.

Please try it out on yours.

Anyone else got any ideas?

do newly-deleted messages still show up in your library? They could just be leftovers from an old upgrade...
