So I have no idea what happened but I came back to my computer after being away for a little while and my finder was in the default theme. I re-applied my theme (exec) only to find that my finder was still aqua. Other themes yield the same result: every application but the Finder theming. Any help would be appreciated.

No error messages? A quick fix might be to trash all your ShapeShifter prefs and cache files and log-out/back in and try to reapply.

I've had the same issue here. But I got a message saying basically that the demo mode has expired... strange because I went through the whole automatic registration process upgrade when I installed the product.
But actually I had a small isssue with that, my first name is written Raphal and came back from Unsanity's servers as Rapha?
So this morning, when starting up the machine, I had that 'demo expired' message. I removed all ShapeShifter information from my ~/Library/Preferences folder but that didn't work, I still had my product not functional but fully registered (the Register button wasn't available).
I eventually solved my problem by:
. using the automatic serial number retrieval system on Unsanity's web site to get the new 2.0 information
. trashing the registration file that is located in /Library/Preferences (not in my user folder)
. restarting the machine
. re-entering the 2.0 registration information
In my case I placed back the files in ~/Library/Preferences so the automatic upgrade system got triggered, I just cancelled it to be able to enter manually the correct registration information.
Everything is back up and running now (with my first name not screwed up)... I just hope no new demo counter got triggered.

If you've installed the new iTunes 4.7, you'll find that many of your apps have reverted to Aqua. Here's the fix:

Launch Terminal. It's located in /Applications/Utilities
Enter the following command:
defaults delete com.unsanity.shapeshifter CustomSettings
Guess I've got something to do for 2.0.1 now.
Sorry for the inconvenience. I was scared when I heard that we were releasing on the same day as an Apple Music Event...
This can work at times too.
