I've noticed that the app Quicksilver and the app Sidenote are able to use a different font for the applications label then that being used by the system. Anyone know how this is done?

In Quicksilver's case, anyway (I don't have Sidenote), the font is still Lucida Grande, but using alternative characters that resemble the letters being imitated. (The E, for example, is the lowercase Greek letter epsilon.) You can see these on the character palette (available by use of the International preference pane).
