I have taped some TV shows by using Eye TV, however, some of the TV shows contains a lot of Ad in between, can I delete those clips in the Eye TV, or any other program I could use?

Yes, Control-click the recording in the EyeTV Programs list, then select Edit from the menu. The EyeTV User's Guide has a whole chapter on how to edit a recording, you should look at that for complete instructions.
