Won't restart after 10.3 -> 10.3.1 update?

I updated a clean install to 10.3.1. Then i chose the "restart" option in system updater, but it didn't restart. It didn't let me choose force quit either. It wouldn't shut down, but could be put to sleep and awoken, but not restarting.

I didn't know what to do, so I su'd to root and typed 'halt'. Hopefully that didn't mess anything up.

Anybody experience these problems, or know what my problem could be? The only haxie i have is windowshadeX, using minimize-in-place and windowshading.

Apps running were safari, mozilla, terminal, finder window, synergy, snard, menumeters, maybe meteorologist.

sounds like similar symptoms, but i'm not using an iDisk at all.

anyway, can any OSX guru's tell me if using the halt and reboot terminal commands is a bad way to restart or shutdown?
