Hey All,
Been using DVD Studio Pro for a couple years now, and am currently using the latest version (2.04). Some months ago, we started noticing a pixel-shifting issue in our clips encoded with Compressor, and we've been chasing this pesky problem ever since, to no avail. It's most apparent around on-screen text, but this shifting is obviously present in our graphicless video clips as well. It's a continuous shift that alternates approximately every other second. I've included an animated gif made from the actual .m2v frames of an encoded clip, see it here.
This is absolutely unacceptable for professional use, and we've tried everything we can think of to get around this. We've tried different encoding settings, encoding on different machines, and we've even tried starting with a different source material codec (dv, dv50, 8 bit uncompressed, they all had the shift once they were encoded with compressor). Has anyone experienced this, or have any suggestions? I appreciate your replies, Thanks!

Very strange. Have you tried doing a direct export to MPEG-2 from Final Cut? (I think it's File->Export->QuickTime Conversion or something).

Yes I have, thanks. I actually resolved the problem by using 1 pass VBR instead of 2 pass. Turns out the much ballyhooed 2 pass VBR capabilities of DVD Studio Pro 2 are complete trash. I also tried the demo of Bitvice, and not only did it not suffer from this terrible pixel shifting issue, but it also had much better color.

Perhaps you can search the archives of Apple's dvdlist or get more help there.
