Ive done this before but it was quite a while ago. Id like to do a clean install on a brand new HD OS 10.6

I have the CD/DVD of 10.6

do I 1) do the clean install on the new formatted HD, then reboot into that HD 10.6 and use migration assistant to transfer info from the other 10.5.8 HD?

i have a MacPro and both HD's would be in the HD bay. no firewire/ethernet/ etc

is there a way to do the install and migration at the same time to the new HD?

I think the installer itself will prompt-ask you whether you want or not to migrate (transfer user accounts, apps, settings…) once the installation process is complete. Which basically is what you're suggesting doing but taking one or two less steps.

Yes - Once the installer is done and reboots and goes through that snazzy welcome screen with eighteen different languages and whatnot, you'll be prompted to migrate your data from Time Machine or another Mac.

I've done Migration Assistant (which is what that prompt uses) to transfer data from one drive to another in the same Mac, but I can't for the life of me remember if I had to do any voodoo to accomplish that.
