...so what exactly do they do? Also, is there a way to uncheck a whole bunch of files at one?

They are there to indicate whether a song is going to be played or not when a playlist is running. This can be handy if one has podcasts, streams or audio that one doesn't want played unless specifically commanded to do so.

I don't remember any way to uncheck/check many songs at a time.

Select the files you want, right/control-click, "Uncheck Selection"

Hi!

They also mark the songs that are synchronized to your iPod if you choose to sync only selected items.
