So, most banks allow you to pay your bills from their online banking website. I assume that this is a fairly common situation these days...

If the payment is to a large company like Verizon or Comcast the banks systems will transfer the payment electronically - but for some payments the system creates a paper check and mails it to the company.

Does any one know what a smaller company would need to do on their end to receive payments electronically instead of via checks?

From what I understand, pretty much every bank in the US that offers an online bill payment service is actually using the 'Check Free' service of Fiserv behind the scenes.
