Whenever I open an app (Transmission, VLC) this thing appears on my desktop, and whenever I get rid of it, and open back up the app, it comes back up. How do I stop this?

Can you tell us more about the "thing"? Not being offensive or dense, but I can't see what it is you are having an issue with.

It's an icon that I can't delete, I can only "eject", Hmm.

I guess you have firstly opened them from the Disk Image containing the application, so if you didn't copy the apps to your Applications folder, every-time you are opening an app from the Dock or Recent Items menu, you are actually launching it from its Disk Image.
Could be that?
