I've had Filevault on for a day. I certainly like the concept and I haven't had any problems yet (but I did backup the home directory).
I have noticed some interesting application effects. Most work OK, but two interesting ones I've noticed:
Dreamweaver MX 6.1. It definitely seems my home as a root point. I had to edit my site definitions because it couldn't find the path /Users/bcaslis/Sites/etc...
It now sees the path as bcaslis/Sites/etc...
Also when quitting, it leaves a file called "Application Support" in my home directory. Only about 4KB. Interesting.
When I run MT-Newswatcher 3.3b1 it leaves a new folder "Temporary Items" in my home directory.
It seems like some apps are doing to need updates to properly deal with Filevault. Anyone else notice any interesting effects?

Safari loses it's preferences now and again. Pretty sure this is a filevault fault.

i experienced a similar problem with Flash MX Pro 2004. It seems that Flash needs to locate some XML documents on launch which are in your home folder. I agree that some apps that interact with files in your home folder will need to be updated.

Yes, just moments ago I lost my Safari preferences after logging out.
I've also found that having FileVault on turns off access to all fonts in your ~/Library/Fonts directory. This was really surprising and I'm very surprised that Apple either didn't catch this or doesn't mention it as a limitation as FileVault.
I found this when using PowerPoint, but open Font Book and you can see that the user fonts are disabled and it won't let you re-enable them.
I guess FileVault is going to have to go off for now.
Also I found you can't use the .Mac Backup 2.0 beta with FileVault on. It thinks your home is a removeable disk and doesn't allow any backups!
