I never quite understand what `fink' is asking me

"fink needs help picking an alternative to satisfy a virtual dependency. The
candidates:

(1) xfree86-base-threaded-shlibs: XFree86 libraries, utilities, clients and data
(2) xfree86-base-shlibs: XFree86 libraries, utilities, clients and data
(3) xfree86-shlibs: XFree86 distribution"

I have the Apple X11... what am I supposed to say?

Are you using Panther? If this is the case, you need to Install X11 SDK from the Xcode CD (the non black CD).

Once you do that, you will not see this issue again. If you are not using Panther, then pick 3.

Yes, and it wanted to download 50M of xfree

Fink seems to be borked in regards to X11 at this point...
I recently installed 10.3, and although Fink is supposed to automatically detect if you have X11 installed (no more need for system-xfree86) it still wants to install XFree.
I finally gave up trying to use fink until the next point release comes out and it has been deemed compatible.
You may be experiencing somewhat of the same problem on 10.2
