Often after I have started up/rebooted my MBP I find a folder labelled "Recovered Files" in the trash. Inside it I normally find an iTunes folder with a Temp version of my iTunes library....

Yes, I have. My rev A MBP 15" has been in twice for repairs, which amongst other things took care of the whining and mooing noises. Evidently they use a different logic board now...

What do you mean "directly to the base... (not through the HD)"? The iPod would connect through USB and since the HD is using the USB port on the base station there are no more ports to use....
